For me, when we know we are trying to translate/interpret a song, we know we are dealing with lyrics that have substantially the same qualities as poetry. The meaning cannot be properly discerned using only the scholar's mind and vision. In many ways, your spirit, essence and ethereal self must be invoked to find meaning in poetry and lyrics. Even then, perhaps only the poet/lyricist will ever know his/her own intent. Meaning is often discerned in the sense or feeling of the words rather than the concrete meaning of the words.
For a serious interpretation challenge, try to explain every line and nuance of, say, Paul Simon's "Graceland" or Don McLean's "American Pie".
As for this question about Juanes' "Fotografía" here are some thoughts.
Here are some things I found in the dictionaries I searched:
"hay un abismo" was used in one dictionary as follows - 'de sus ideas a las mías hay un abismo' means 'our views are worlds or poles apart.' For me, this is a positive indicator that 'hay un abismo' may be an idiom meaning 'worlds apart' or 'poles apart'.
desnudo when used in reference to landscape means "bare, barren, featureless"
"oponerse" as already stated by sv2qp means "to be opposed". I would choose to use it in the sense of "in the way" like an impediment or blockage. I know that's a bit of a stretch, but, as I said, this is poetry and not necessarily best grammar.
Based on those findings or explanations, I suggest that:
"Cuando hay un abismo desnudo, que se opone entre los dos", means
"When we are worlds apart separated by a barren void between us"
