I'm a bit confused. If I want to say "I've found you (pl)" is the "you" (as in my friends--all of you) a direct object or an indirect object? Which is correct: "Yo los he encontrado" ? or "Yo les he encontrado" '

The correct pronoun is "los" (direct object), as it is a transitive verb, but don't be surprised if you find people who use "les". In Spain we say "os" for an informal you (plural), "los" for the formal one.
