Yes, they do, but in their everyday usage, in the great majority of cases they are used as I explained.
I remember years ago having trouble remembering which was which, and I made up the following mnemonic.
¿Cuáles son sus cualidades mejores?
Todo es de alta calidad en Alta California.
(Alta California is the former name of what is now called just the state of California, which was used in contradistinction to Baja California when both were part of Mexico.)

Calidad means quality in the sense of a high-quality product. Cualidad means quality in the sense of a characteristic, as in he has many good qualities.

Be careful with calidades and cualidades they look similar but their meaning is different.
Can you clarify the difference'
I guess you would like to say something like this:
"¿Qué cualidades/caracteristicas debe tener un encargado exitoso'"
You can also specify what is the manager activity.
encargado en marketing.
encargado de recepción.
encargado de ventas.
encargado en financiamiento.
encargado en seguridad.
encargado .....
Be careful with calidades and cualidades they look similar but their meaning is different.
