I don't understand why it shouldn't be: Esperamos durante dos semanas.
In English we can also say "we waited two weeks".
In Spanish you can use durante, you can leave it out, and you could even use por. All would be technically correct. People from Spain I think would dislike immensely using por, but people from Latin America would tolerate it.
However, the vast majority of speakers simply prefer nothing there for economy of words, and it is by far the most natural way of saying it. It is just how people speak, and as learners we should emulate how native speakers speak.
Anyway this is all my opinion as a fellow learner.
