How do you say "the food was nice?"
If the waiter asked how my food is, whilst I was still eating it and I wanted to say "It's very good" would I reply "muy bien". After I have finished my meal and wanted to say "It was very good", would I say "estuvo muy bien" or "estaba muy bien". Also would I use "bien" or "buena"

When talking about food the word generally used is "rico/a".
For example: after finishing a meal you would say something like this. La comida quedó muy rica.
While eating. ¿Cómo está la comida? Está (muy) rica.
Non-native but this is what we use here in Baja.
As Gringo says, I only wish to add that here in Spain they say : La comida estaba muy rica/ la comida estaba buenísima/deliciosa.
Also from beginner's studies: La comida estuvo muy sabrosa (tasty) and ¡Qué deliciosa!
Gringo may well be correct, as he has real life experience of what is commonly used. Just from my beginner's studies, however, I learned "(la comida) fue muy buena."
Bueno/a = good
Bien = well
