If someone were to ask, "¿Preparo las tortas?" Would "Sí, prepáralas." be correct? Did I put the correct accent mark? Also are there any rules to know where the accent marks go?

You've got it, bien hecho smile. The trick is to place the accent so that the verb retains it's normal pronunciation.

Normally prepAra would stress the second to last a (if there were no pronoun attached), so that's where you out the accent. Prepáralas.
