If I want to congratulate someone on something, which word should I use, felicidades or felicitaciones? What's the difference between them? And why does it seem that felicidades is used more often than felicitaciones?

They are almost the same, but the use is different:

  • Felicidades, muchas felicidades
  • Mis más sinceras felicitaciones. Recibió una felicitación...

"Felicidades" is an expression similar a your Congratulations! is used alone. Felicitación is a noum. It can be similar to your "greeting card" or you Congratulation when used as noum and not as expression.
