Why 'bajo' here is not feminine?
profundas bajo tierra = deep underground
Why bajo here is masculine? Shouldn't it be feminine?

Under ground is a set phrase - bajo tierra - the bajo doesn't have to agree with 'la tierra' since you're not talking about a quality of 'la tierra' but your talking about 'bajo tierra' - the 'underground' as its own identity.
Is there something missing from the text? More context perhaps.
eg: Las masas de agua profundas bajo tierra. - where profundas matches 'masas de agua' and 'bajo tierra' is the set phrase for 'underground' - masses of underground water.
Kiwi-girl gave an excellent answer to the question. Here is an additional question. Why is the plural "profundas" used? As Kiwi-girl said, maybe additional context would make this clearer.
