La mejor opción para traducir la expresión que propones es "Ella preguntó si habían visto una flor" , no has de usar "que" puesto que este pronombre solo se utiliza como acompañante de un sustantivo y nunca de un artículo ya que en cierto modo sirve para evitar la repetición dentro de la oración .
