why is it rude?

It just is. The Spanish have many rude ways of telling people to go away using the verb "Ir". They mainly translate to the "F" word. So be very careful when using it.

It is a somewhat rude form of saying "let´s make him/her go away".

Because with "que se vaya" you are telling that you don´t want to see a person, that you want that person to leave. For example a common slogan among 15-M protesters in spain is "que se vayan todos", refering to the political class as a whole. - JuanchoCortez, Jul 14, 2012
