"Eso es lo malo" means "That's what the bad thing is (about it)."
Example:
Joe: I'd like to see that movie, but it's three hours long.
Me gustaría ver esa película, pero tarda tres horas.
Mariana: Yeah, that's the bad thing about it.
Sí, eso es lo malo.
Other examples:
Lo peor es que...... (The worst thing is that......)
Lo bueno es que ....(The good thing is that......)
