qué has comido hoy? yo pienso es mejor, porque normalmente "hoy" se usa para pretérito perfecto.

You can use one of three (at least) methods. "¿Qué comió (comiste) hoy?" expresses it most simply. Literally "What did you eat today?". "¿Qué ha (has) comido hoy?" is equivalent to the English "What have you eaten today?". Finally, you could say "¿Qué comía hoy?", or "What were you eating today?"
