I have usually seen "hay" to mean "there is, there are" in Spanish sentences. Can "hay" be used in Spanish phrases to indicate something other than "there is, there are"?
For example can "No hay que confundir...." translate to "Do not confuse...."

Yes, it can. It's more emphatic with "hay" in this example, sort of giving you an extra heads up. An equivalent (not translation) could be something like, Be careful not to confuse....or Be sure not to confuse... (I hope I'm making sense.)
