Your understanding is correct most of the time, but there are many exceptions, ie: el problema, el sistema, la mano, etc. (Note that words ending in "e" can be either masculine or feminine, ie: la serie, el coche, la mugre, etc).

But the reason "agua" starts with "el" is because grammar rules dictate that a word beginning with a stressed "a" as the first letter of a word will use "el." Note the plural "Las aguas."

because in Spanish '' agua" is masculine in singular and female in plural for example El agua es blanca_______the water is white--- Las aguas son dulce___________the waters sweet

Just because a word ends in "a" does not mean its grammatical gender is feminine.

In the case of "agua," it just so happens that it is feminine, but there are plenty of words that end in "a" and are masculine: "lema," "fonema," "diploma," "cura," (priest) "aroma," etc.

In any case, we use "el" before words that begin with a stressed "a", like "a-gua" and "a-ve," both of which have the stress on the first syllable. If you put adjectives behind them, you still have to have the adjective agree with the feminine noun. Therefore, it would be, " El agua clara," or "El águila hermosa."

"El" goes before "agua" because it begins with an a, so it is really more to make it sound good. I don´t remember the word in English to say that right now. There are a few other words that follow this same rule such as "el águila" (the eagle) or "el ala" (the wing). But there are always exceptions, such as "la ayuda" (the help), although it isn´t that common to use that word like that. I hope this helps.
