I wonder how does this question means what is wrong with you?. What does pasa mean? Does it come from the verb pasar? Could I replace it to *¿Qué pasa contigo? * What does it mean literally?

¿Qué pasa? means "What is happening?" It is a greeting as well as a way to inquire into what is happening.
¿Qué TE pasa? means, "What is happening to you?" It definitely can be used to mean the same thing as the English, "What is wrong with you?" (even though it doesn't literally mean that).
Both the English "what's wrong with you" and the Spanish "qué te/le pasa" can range from sincere inquiries into your well-being to sarcastic implications about your mental capabilities, depending on tone of voice and context.
You could sort of think of it as What happened to you? (pasar - to pass/happen; te - to you), which we sometimes use in English to say What's wrong with you? too.
Ex. Old Man George comes into the bar looking like he's been through a war. Then, his buddy Dustin, a regular there, says to him, "Whoa ho ho, George. What happened to you?

¿Qué pasa? is common expression meaning "what's up". In this sense the verb pasar means "to happen". ¿Qué pasa contigo? and ¿Qué te pasa? would mean the same thing -- just not as common.
It means " Whats Happening " or "whats going on"
