I'm not sure how to say this.

I think not:

¿Están cansadas tus piernas?

or

¿te están cansadas las piernas?

I wonder how you say it?

Porque has estado corriendo a traves de mi mente durante todo el día.

I know, I know, how can I still suck at Spanish after all these years.......

¿Estás cansado en las piernas?

This is grammatically correct, but sounds really weird.

You want to ask: ¿Tienes cansadas las piernas?, or ¿Se te cansaron las piernas? or ¿tienes la piernas cansadas?

Good but the question is not about your own legs but those of your friend.

¿Estás cansado en las piernas?

Remember not to use the personal pronoun (sus) with body parts.
