What is the best word for later in this case? I looked through some other questions here and didn't find the answer.

I received your message two hours later. (from when I sent mine).

Recibí tu mensaje dos horas más tarde. ?

Recibí tu mensaje dos horas luego. ?

Recibí tu mensaje dos horas despues de (que?) te mandé el mio.

Sidenote: I have a feeling 'que' is needed though I have no idea why.

you do need the que in that example...it would act as a 'which' or "that"

I recived your message 2 hours after which i sent mine.

That would be correct, so would más tarde. Its really a matter of how you want to say it.
