I think you would only make a gender shift if the squirrel were your special personal pet. In which case you would not be using either el or la, but mi, as in "Mi ardilla se llama Reginald" ??

Seeing that it is a feminine noun, I would have to say all squirrels are ardillas. So Las ardillas would be correct.
