Yes, caja is the right word.

To avoid confusion, I would say "La caja de cartón" or just "El cartón."

If you are using a normal-sized box "caja" is fine. Here are some other options too.

If you're using a bigger box, like a storage container, you can use:

  • recipiente para embalaje
  • caja de embalaje

..

If you're using a crate or container (bigger again), you can use:

  • cajón (de embalaje)
  • jaula (although this also means "cage")
