They both mean combine don't they? Or is there a difference?

You can use both when you want, but "Combinar" is used to talk about the clothes you wear or colors.

Por ejemplo: "Esa camiseta no combina con ese pantalón" or "Ese color no combina con el rojo"

"compaginar" has an unique application that is when you work and study for example, you have 2 jobs or similar, you're doing two things, so you're "compaginando":

"Por las mañanas estudio, y por las tardes trabajo = Compagino estudio y trabajo"
