In this case, it is used exactly like in English: "un vaso de agua". Of course, "a glass with water" is also possible, but that's another story.

Quiero un vaso de agua.
But also you can use both, depends the context, for example: quiero un vaso con agua por favor, tengo que tomar una pastilla (I want a glass with water please, I have to take my pill), but the better way to say it is vaso de agua.
