When using the imperfect form of "protegerse," do I use the 'me, te, se, etc,, in front of "proteger"? Or do I use the imperfect forms such as protegía, protegías, etc?

The conjugation of a verb has nothing to do with the use of personal and non-personal pronouns. If a pronoun is required in one tense, it will be required in all tenses.

You still use the pronoun:

Me protegía

Te protegías
