Los dos parecen igual en ingles.

De acuerdo en que las dos son correctas, tal como si las expresamos en el presente.

Estoy hablando hoy con Juan. = Hablo hoy con Juan. = I'm talking to Juan today.

They both mean basically the same thing:

However,

Estaba hablando ayer con Juan

you were speaking with him

o

Hablaba ayer con Juan?

You spoke with him yesterday.

It is just a question of preference. Also, it would be more

accurate according to your sentence to say "to John" (a Juan) "con Juan"

means more like "with John"
