Does “Estamos muy íntimos” simply mean “We are very close”? Does it imply sexual intmacy or can it be used just as the English sentence which has no such implication. These are the results from the dictionary seach so I can't resolve it:

Close (English adjective) tener mucha confianza con alguien; (friends) estar muy unido(a) a alguien (relatives) Intimate (English adjective) to be intimate with somebody -> ser amigo(a) íntimo(a) de alguien; (friendly) tener relaciones (sexuales) con alguien (Euph) (sexually)

So basically can I say about my son “Estamos muy íntimos” and simply mean “We are very close”?

Estamos muy íntimos does not sound correct. You can say: "Hemos intimado mucho". Intimar does not necessarily imply sexual intimacy, just like in English.

I would express your idea as:

Nos hemos compenetrado mucho.

Nos hemos unido mucho.

Somos amigos íntimos.

Somos muy íntimos may imply something beyond friendship.
