You're right about the ambiguity. It's because of the phrasing, the "Do you have...?" That ambiguity because you used "have" is generally avoided by phrasing the question as eg: "What time is it?" =¿Que hora es? which is distinct from ¿Tienes tiempo? "Have you got/Do you have time?" which usually means time to do something to carry out an action.
The trouble is that that ambiguity just is part of the language. Context will always make it clear what the meaning is but, written alone in black and white, it will always be hard to tell.

Having said that, the difference between "What's the time/What time is it?" and placing a qualifier like "enough" in "Have you got enough time?" makes it easy to distinguish the sense. You are correct. Do you have the time? Is the same as Could you tell me what time it is? ¿Qué es la hora?
Do you have time? is similar to Are you busy? Do you have any spare time? Do you have enough time?
"I will show you how to do this."
"Do you have time? [to do that] Your meeting starts in 10 minutes."
However, Do you have the time? could also have the same meaning in that context.

For example, if someone stops you to ask you the time, which sentence should be?
The answer would be: it is one o'clock.
