Recently my friend's dad passed away. I would like to express how sorry i am. But my spanish is too lame to express that in an appropriate way. Please help! My native language isn't English, so below might be akward too!

something like,

I am very sorry for your loss. How are you holding up? I can't imagine how hard it must be for you. I am very sorry I cannot be there for you. I can't guess how devastated you are right now. Please be strong, I hope you are able to go through this well soon. If there is anything I can do, please let me know.

It sounds like you are not able to go in person and are perhaps thinking of writing your thoughts?

In which case:

Lo siento mucho no puedo estar allí para usted.

I am very sorry I can't be there for you.

No puedo saber lo desolada que está en este momento.

I can't know how devastated you are right now.

pero por favor, sé que mi pensamiento está con usted

but please know that my thought are with you.

Si hay algo que pueda hacer, por favor hágamelo saber

If there is something i can do please let me know.

If your Spanish is too lame I don't think this would be the right moment to practice a speech. Just tell him something simple, like "Te acompaño en tu sentimiento" = 'I accompany you in your feeling' (of loss) or "Siento tu pérdida" = I feel your loss.
