Is that the best way to say "Is that clear?" I heard on the Trek. I shouldn't suppose "Estás claro" makes sense. Gracias.

Siempre.
I can't think of another translation that would work as well.
Estás claro might just work on StarTrek when you're halfway dissolved to be beamed off somewhere but even then the meaning is somewhat different.

Your translation is very good!
You could also say, ¿Lo entiendes? or ¿Me entiendes?
"Estás claro" does not work.
