No deseo ir al escuelo.
No quiero ir al escuelo.
Are they the same? Or are there times when one is preferable to the other?

I agree with waltieco; with additional input.
In your sentences they both work; however there is a slight difference.
desero is more of a desire or wish. I don't wish to go to school
quiero is more definite. I don't want to go to school.
Querer if you want it.
Desear if it would be nice to have.
In the context you provide, they are interchangeable. However, escuela is feminine so you should say "No quiero ir a la escuela."
Its a la escuela. deseo is i wish and quiero is i want.
