Yo diría, "Gracias a los dos." Or "a las dos" si son mujeres.
From discussing things with my Mexican friends, "los dos" and "ambos" are interchangeable. There is a subtle difference between the two that would be hard for a non-native speaker to catch, sort of like the difference in English between, "the two" and "both".
Examples:
Four girls were hanging out by the dance floor. The two best dancers were asked to dance.- We wouldn't say, "both best dancers" here as natives because we are differentiating numbers already stated.
Two girls were hanging out by the dance floor. Both were asked to dance.- We wouldn't say "the two were asked" because it is redundant.
I have been led to believe that the same nuance exists between, "los dos" and "ambos".

I will say that the Pimsleur course uses "ustedes dos" to mean you both, and I see over a million hits on google for it. I personally use "los dos" to mean "the both of them" but I suppose it works for "you both" as well. I have never used ambos for people, or heard it used that way, but I can't say if that is a rare option or not.
Edit: There a million hits on google for "Gracias a ustedes dos" and Pimsleur specifically uses that phrase, so I believe that it is correct unless that $300 dollars was wasted.
