Trying to let an employee know that if he travels out of the city to work he will receive bounus pay and perdiem.

A word that I have seen used for "bonus pay" is "bonificación". "Per diem" could be translated as "Pago por día". Thus you could say something like: "Ud. se ganará su pago por día más bonificación por viajar fuera de la ciudad."
