Muy beuno is actuall very good; NOT VERY WELL. Say I scored a hat trick one game, my coach would most likely tell me "¡muy bueno!" or "very good!"
Muy bien is very well. When people say "¿Cómo estás?" you could say "Estoy muy bien," or "I am feeling very well."
I have found a resource that may further explain this.
