I want to know how do you say or write in this case, do you understand.
My understanding : entiende usted ?
Your website said: me entiende ?
Which is correct ?

I have read in a couple of places that it´s better to say "¿me explico?" (am I explaining?) than "¿entiende?" because it sounds less pushy. Does anyone have an opinion on this?

Hi Mudface. Welcome to the forum. 
There's only a slight difference in the two sentences.
¿Entiende usted? = do you understand?
¿Me entiende? = do you understand me?
