Doesn´t this mean "you are always with me", because it is about leaving their beloved Spain.

It looks to me like "dentro de mi alma te llevo metido" means something like "I carry you clasped within my soul."
Llevar something metido dentro de mi alma, would carry the sense of being stuck tightly or firmly... deep within the soul.
I looked up the song because I was curious about the meaning of the sentence too, and I found the "metido" is actually "metida" in the song. I still didn't really know what the end of the phrase meant, so I translated the song and this is what is means:
"And goodbye my beloved Spain, within my soul I've been stuck..."
