I thought Tuna was atun but a restaurant had bonito as a meal

No doubt about it, they are different kinds of fish.

Here is "Bonito" in English ----> Bonito, and

Here it is in Spanish ----> Sarda.

And you are right about the Tuna (Atún). But notice the accent (tilde) over the letter "u" in Spanish.
