I presume the person doing the judging is God and those found wanting are all of humankind. I might further presume the thing wanting is good works or righteousness. You can simplify the phrase by making it more active and specific: Dios nos juzgará y todo lo bueno que hemos hecho no será suficiente. God will judge us and all the good we have done will be insufficient. This phrase begs the question, insufficient for what? but that is a theology question and the answer will not be found in a Spanish dictionary.

Literalmente "you have been weighed in the balance and found lacking/wanting/missing/deficient of weight."

No, It is not. Although I don't completely undestand what you are trying to say, the verbs are not correct. My version is: "seremos juzgados y se nos encontrará ¿queridos? The "queridos " does not make sense there, but with no more context that's all I can do.
