"¿Qué medicinas tomas?" is correct grammatically, but it sounds a bit as if taking medicines is something everybody does by default, and you want to know which one is the other person's favourite one. I'd go for:
¿Está tomando alguna medicina?
The other one is correct.

I wonder if it could be something simple like.
¿Qué medicinas tomas? ¿Dónde te duele?
As mentioned to other members why not try yourself first, someone can then edit if it is incorrect. You have a dictionary and other facilities here to at least attempt a translation. Good luck.
