mi intento : "Siento que usted haya que esperar por tanto tiempo"

is that totally wrong?

There are various ways to say this. Your chosen phrase just needs a minor change.

"Siento que usted haya tenido que esperar por tanto tiempo"

Also, usted and por are optional.
