Your phrase probably comes about from where we use abbreviations. "How are you doing" can be abbreviated to "how´re you doing". When this is said quickly, the ´re disappears and you finish with "how you doing".

La frase correcta es "How are you doing?", pero muchas veces la gente perezosa dice "How you doing?". Esta no es correcta, pero es común.

Creo que si fuera un libro titulado 'La gramática correcta de la gente de Bronx en Nueva York', ese contendría la expresión "How you doin'?" (sin la 'g')
Es tan común en ciertas secciones de esta ciudad que, al decir "How are you doing", el orador se identificaría como extranjero.

It's just sloppy English, but understandable and used by people that are too lazy to use proper grammar. It sounds more informal and casual. A person might use it, even though, he knows that it is not the proper way to phrase it to sound more friendly.
Of course, "How are you doing?" is the proper way to state it, but it sounds formal in certain contexts.
Similarly, we often say "How are you?" rather than "How are you doing", just because it sounds less formal.
