The most correct form is the subjunctive here, you can use any of the three sentences.
The sentence would read like this:
No importa cuál cojas, cualquier cuenta es buena. (fore example)
Dime...porque estoy cansado de contestar...qual te toca bien? Qual de esos te cae la mas natural? ![]()

Your translation is essentially sound. I would say, "No importa cual seleccionas." or "No importa cual eliges." The "cual que" combination is repetitive. In this situation they are synonymous.
Now that I'm rereading my sentences I'm questioning whether the relative pronoun might lead me to use the present subjunctive of seleccionar... Any one out there have suggestions?

Basically, I wanted to know if cuál could be used more or less like this (I was apparently not asking this question correctly in either of my attempts).
I also wanted to know if "importa la que" was a proper construction (and it appears to be).
Finally, I wanted to know if there was a more natural way, which I think you´ve given here. "It doesn´t matter which you choose, any account is fine."
One thing, though, when I say "accounts," I am actually referring to data account profiles on a cell phone. One must be selected to be edited, but it doesn´t matter which one is selected because we are going to replace the original settings with the settings that are required.
So, I´m a little concerned that coger might not be the natural choice here. I´m thinking seleccionar or eliger or escoger...although all 4 terms may be completely interchangable.
