The difference is the accents. The second (and incorrect) sentence lacks any. The accent in "leía" is necessary for a word (I read [past tense imperfect]), while the accent in "papá" makes the difference between father and potato.

Other than that, there is no difference. The word order doesn't matter in this case.

If you're asking whether the word order is important, the answer is: no, it isn't.

Yo leía cuando entró mi papá. and Yo leía cuando mi papá entró. mean essentially the same thing, although there might be a very slight shift in emphasis... I think that the first sentence makes the entrance a slightly more important event.
