Is this for a homework assignment?
Homonyms are pronounced or spelled in the same way, but, have different meanings. I looked in my "Big Fat Span/Eng & Eng Span Dictionary" (HarperCollins Publishers - 7th edition - 2003) and it only lists about 18 words in Spanish that start with the letter "X". I didn't identify any homonyms through this process.
Using our own SpanishDict.com dictionary, I found a Spanish word:
xyst [sist] (this word looks arcane and unused to me)
sustantivo
Xisto, sala o lugar cubierto destinado entre los antiguos a diversos ejercicios.
Paseo o terrado de jardín.
In English there is the word
cyst [sist]
noun
in broad general terms that ignore a lot of detail, a sac or pouch in a body.
The two words are pronounced the same but they have different meanings.
There may be more homonyms meeting your inquiry terms, but, I did not find them.

I'm pretty sure the crossword puzzle answers will be published in tomorrow's paper.

Are you sure that you are looking at a Spanish word. It looks like you might be looking at an English word to me. According to the RAE, there is no such word as xyst in Spanish
Possibly...
xylophone (English), which actually starts with a z sound
xilofón (Spanish), which actually starts with an s sound
(I don't know if this truly counts as a homonymn, I'm used to considering homonyms only within a single language)
